MPE Android 1.0.47 on Note 4 over WIFI to MPE Win 1.8.8 on Win10
I no longer have SMS conversations in PC app.
Only sent and received separately. Original Samsung SMS app on phone works fine.

Thanks for your response, I should have been more clear.
Hundreds of sent messages after Jan 2017 are missing, about 90%. I have all the received ones.
I just reinstalled 1.8.8 and it is the same.

Having the same issue with recent messages not syncing
MPE Android 1.0.47 on Note 4 over WIFI to MPE Win 1.8.8 on Windows 7
In my case it seems converstations with one person are updated but not another it's inconsistent. One person is updated to a few days ago only.

Rich Communication Servers RCS aka Advanced Messaging
I think I figured out why some of my messages are not backing up with MPE.
After researching various tools for backing up I came across a reference stating no apps can back up Rich Communication Services RCS messages. I just upgraded to a newer T-Mobile phone that has their own proprietary version of RCS called "Advanced Messaging" built it. So sometimes it will send/receive as an RCS message (another T-Mobile user) sometimes it won't.
Most of my kids (I have a bunch!) also switched to T-Mobile phones recently so now their messages are RCS.
To verify I opened the message app>press and hold a message>View message details
Type: Chat or (Chat being the RCS messages)
Type: Text Message are backed up
I really liked using MPE for browsing searching messages even made a few donations through the years (unusual for me!) but will now have to use another method/tool or try to figure out how to disable RCS messaging in my new phone.
I would be embarrassed to tell you how much time I spent trying to figure this out and hope this helps other users.
