MPE 1.8.5 running with PlayonLinux, always full file sync

I have a question and hope that you can help me.

I installed MPE 1.8.5. as mentioned in the thread "MyPhoneExplorer 1.8.5 under Linux (with PlayOnLinux)".

When I am using a file sync in Multi-Sync always all files are copied.
I think this might be related to the different time stamp granularity in
Windows and Linux. NTFS seems to have 100 ns resolution, while
ext4, which I am using, has 1 ns.

Do you have any ideas on how to fix this?
How does the MPE sync algorithm work? Compare time stamps, hashes, filesize?
