when I open an SMS on MPE, the notification for the SMS does not get reset and shows an unread count on both the lock screen and message app icon. I am then unable to mark the sms as read until a new sms comes in, even on the phone.
The new built in "Message alert repetition" function in Jelly Bean will clear the notifications. If set to 10 mins, it clears after 10 mins, if set to 2, it takes 2 for the notification to clear. Hope this helps.

Currently it seems there is no way to control this behaviour from external apps like MyPhoneExplorer, does the workaround with badgeprovider from this link work for you: http://code.google.com/p/android-smspop ... ail?id=380 ?
Which phone model you are using ? If its a general issue with Android 4.2.2 then it would be maybe better to disable this functionality in MyPhoneExplorer.

Thanks for the reply, I think this is specific to the Samsung phones. I had this issue on the galaxy s2 and now on my Galaxy S4
I see there was also a similar problem on the german forum, which the user resolved using a third part SMS app, but I would prefer to use the stock samsung one
