Do I have to uninstall the old version of My Phone Explorer before installing the new one ?

No - the neccesary actions wll be done automatically. Just run the setup.

I have a lot of messages stored in MPE. If I install the latest version will those messages be gone?

No, all data will still be present.
But to be sure keeping your data, make a backup before installing.
