I installed MyPhoneExplorer and its very nice software. I have one query though: where does the Archive messages get stored on my hard disk. I tried searching for my messages on my PC but didn't find.
I clicked on "copy into the Archive" and then choose "Archive Computer" option.

The folder you're looking for is shown here:
File -> Settings -> Advanced 2 -> Database

Usually it's your Application Data folder.
Within that, there's a subfolder 'MyPhoneExplorer', containing your settings file general.ini and a folder specifying your phone type and IMEI number. Within it, the file SMSArchive.dat holds all the sms's you archived in the program.

one more Question, as you said "the file SMSArchive.dat holds all the sms's you archived in the program" but this file is in encrypted format not in normal text. So my Question is, if one fine day I change my phone can I put these messages in my new phone, assuming that I buy a SE phone which is compatible with this software.

Correct

But you can always open MPE and export the messages - even your phone is not connected.
