I have used MyPhoneExplorer for some time now and over multiple phones, of which all but one are no longer used. If I delete these defunct users will the data associated with them also be deleted or will it remain in the current user's data store?

If you delete the users, the device data will also be removed.
But you can back up the data beforehand using MPE => Extras => Create Backup.

Thank you. Once I have done that is it possible to aggregate everything into one data file?

Of course. With the standard selection in the backup dialog, you get a single file per phone. If you select
A directory tree with multiple files when additional items selected such as files or apps can be compressed into a ZIP archive file using standard windows tools - or what else do you think of ?
