I have an old phone (Sony Ericsson K530i) which I have communicated with via Bluetooth using MyPhoneExplorer. Now I have a new phone (Sony Xperia L1) which runs the Android OS and has Bluetooth as well as cable connection.
I want to be able to use MyPhoneExplorer for both phones. Can I install a second copy of MyPhoneExplorer and configure it for the Xperia or how do I solve this?

You don´t need a second installation of the MPE.
Just create a second phone account in the programm.
If you´re using a third-party programm like Outlook that is the easiest way to get your contacts and calendar from one phone to the other.
