Can't delete contacts on phone w/1.8.4 & JB

When I first got my Galaxy Nexus, I could delete all the contacts on my phone with 1.8.4 by putting a red "X" next to each contact and then using "sync". After the operation was completed, I had NO contacts (phone or Google) on the phone. I then imported a CSV file into MPE 1.8.4 (did not check the "intelligent" checkbox) and cicked "sync" to download all the new contacts in MPE 1.8.4 into the phone. Everything worked fine.
At some juncture, either with the 1st update from Jelly Bean or the 2nd update, I could not delete the contacts on my phone, all at one time, as before (where I could literally see them being deleted after I began a "sync" operation). When I put red "X"'s next to all contacts and then invoked "sync," I could see, in a MPE box, contact names moving quickly each contact with a message that says "Deleting John Doe," "Deleting Mary Doe" etc. but after the operation was complete, all my contacts still remained on the phone. Then I when I sync'd with MPE 1.8.4 with the program full of new contacts (after importing them from a CSV file), there was a warning message that said "No contacts on phone! Transfer contacts from program to phone?" But contrary to the message, I could see all my contacts were still on the phone (even after rebooting).
Is this loss in "deleting all contacts in one fell swoop" functionality, from within MPE 1.8.4, which I used to have a bug introduced by recent updates of Jelly Bean? I did upgrade my MPE client software from 1.0.21 to 1.0.23 in addition to updating Jelly Bean (as described above).
My workaround now is to delete all my contacts on the phone, by going into settings on the phone, then "apps" then "all" and then in both Contacts and Contacts Storage, xxx on "clear cache" and "clear data." But this technique results in my call log (in phone contacts) being deleted as well as my "favorites" (in Google contacts).
