Go into MPE on the PC with the phone connected and try to delete a SMS. A box will pop up on the PC telling you to 'select MPE client as default SMS ...

This is a known issue with KitKat which I thought it might be.

For what it's worth, I've installed MPE recently and I've not experienced anything like this. The installation procedure does require some navigation to ensure that nothing extra is added, but if everything is selected off I don't find anything else on my PC after the installation, and no websites ...
